PDB ID Mentions in PubMed Central

Data mentions are occurrences of PDB IDs in the full text articles from the PubMedCentral Open Access Subset of currently about 1 million articles. For each article, the sentences containing the PDB ID are listed. Article titles can be filtered by keywords and sorted by year.

Complexes of HIV-1 RT, NNRTI and RNA/DNA hybrid reveal a structure compatible with RNA degradation.

(2013) Nat Struct Mol Biol 20

PubMed: 23314251 | PubMedCentral: PMC3973182 | DOI: 10.1038/nsmb.2485

Accession Codes Atomic coordinates and structure factors for the reported crystal structures have been deposited with the Protein Data Bank with accession codes 4B3O (WT22Efv), 4B3P (DA29Nvp) and 4B3Q... (DN25Nvp).

( a ) Pairwise comparisons of RT in the 3V81 structure with RT complexed with Nevirapine (3QIP 14 ), an RT ternary complex (1RTD 26 ), and our WT22Efv (4B3O).

Structures of HIV-1 RT-RNA/DNA ternary complexes with dATP and nevirapine reveal conformational flexibility of RNA/DNA: insights into requirements for RNase H cleavage.

(2014) Nucleic Acids Res 42

PubMed: 24880687 | PubMedCentral: PMC4081091 | DOI: 10.1093/nar/gku487

Our analysis of the structure (PDB ID 4B3O)( 33 ) suggested that the nicked RNA/DNA is significantly impacted by extensive crystal contacts (Supplementary Figure S4B), and the interactions of a symmet... y-related RT molecule with RNA/DNA apparently have a major influence on defining the altered track of the RNA/DNA duplex approaching the RNase H domain (Supplementary Figure S4A).

(b) Superimposition between our model of the INSTI/RNase H complex and the crystal structure of the full-length HIV-1 RT (p66 subunit) in complex with an RNA:DNA hybrid (PDB code 4B3O).

To better explain the RNase H inhibitory activity of our compounds, we superimposed the predicted 7b /RNase H complex with the recently solved crystal structure of the full length HIV-1 RT in complex with a RNA:DNA hybrid 51 (PDB code 4B3O) (Figure 5 b).
