PDB ID Mentions in PubMed Central

Data mentions are occurrences of PDB IDs in the full text articles from the PubMedCentral Open Access Subset of currently about 1 million articles. For each article, the sentences containing the PDB ID are listed. Article titles can be filtered by keywords and sorted by year.

Study of PcaV from Streptomyces coelicolor yields new insights into ligand-responsive MarR family transcription factors.

(2013) Nucleic Acids Res 41

PubMed: 23396446 | PubMedCentral: PMC3616709 | DOI: 10.1093/nar/gkt009

We compared both the salicylate- (PDB 3DEU, unpublished) and DNA-bound structures of SlyA (PDB 3Q5F) ( 56 ) to PcaV in an effort to explain why Arg15 is so important for both functions of the transcri... tional repressor.

Structural and evolutionary adaptation of rhoptry kinases and pseudokinases, a family of coccidian virulence factors.

(2013) BMC Evol Biol 13

PubMed: 23742205 | PubMedCentral: PMC3682881 | DOI: 10.1186/1471-2148-13-117

In the ROP5 structures [PDB:3Q5F,3Q60], B-factors indicate this elongation of the α F – α G loop is relatively flexible compared to the adjacent regions; the G-helix itself app... ars unfolded.

In the other structure of ROP2, ROP8 and ROP5 [PDB:3DZO,3BYV,3Q5F,3Q60] this region is mostly disordered, though the protein sequences indicate the insert is present in this subfamily as well.

In the ROP2/8 structures [PDB:2W1Z,3DZO,3BYV] it was observed to form an additional helix, termed α C’ [ 36 ], in the kinase inter-lobe hinge area (discussed below), while in the ROP5 structures [PDB:3Q5F,3Q60] it is disordered.

Investigation of DNA sequence recognition by a streptomycete MarR family transcriptional regulator through surface plasmon resonance and X-ray crystallography.

(2013) Nucleic Acids Res 41

PubMed: 23748564 | PubMedCentral: PMC3737563 | DOI: 10.1093/nar/gkt523

Amongst these are the three biologically relevant MFR–DNA complex structures, namely, Bacillus subtilis OhrR (PDB code: 1Z9C, Z -score = 16.3) ( 1 ), Salmonella enterica SlyA (PDB code: 3Q5F, ... -score = 16.1) ( 5 ) and Mycobacterium tuberculosis MosR (PDB code: 4FX4, Z -score = 15.4) ( 18 ), which are broadly similar to the SCO3205-DNA complex ( Supplementary Table S15 and Supplementary Figures S10 and S11 ), and, although the conformation of the DNA is somewhat variable, in none of the complexes is the DNA significantly bent.

The molecular mechanisms of allosteric mutations impairing MepR repressor function in multidrug-resistant strains of Staphylococcus aureus.

(2013) MBio 4

PubMed: 23982071 | PubMedCentral: PMC3760248 | DOI: 10.1128/mBio.00528-13

(A) The alignment of MepR with SlyA (3Q5F), MosR (4FX4), RovA (4AIJ), OhrR (1Z9C), and SCO3205 (3ZPL) demonstrates similar architectures of the protein-DNA complexes, with the recognition helices bind... ng to consecutive major grooves and the wings interacting with the flanking minor grooves.

To create a model of a WT MepR-cognate DNA complex, we superimposed the WT MepR structure onto the structure of MarR family member SlyA from the SlyA-DNA complex (PDB accession code 3q5f) ( 20 ).

Structural mechanism of transcription regulation of the Staphylococcus aureus multidrug efflux operon mepRA by the MarR family repressor MepR.

(2014) Nucleic Acids Res 42

PubMed: 24293644 | PubMedCentral: PMC3936728 | DOI: 10.1093/nar/gkt1215

A significantly worse alignment is observed with DNA-bound SlyA dimer (PDB accession code 3q5f ) (RMSD = 2.6 Å), in great part because the DNA-binding domains are farther apart in the SlyA... 013;DNA complex.
