Combining docking with pharmacophore filtering for improved virtual screening.

(2009) J Cheminform 1

PubMed: 20298524 | PubMedCentral: PMC3152774 | DOI: 10.1186/1758-2946-1-6

This crystal structure, 1OIT , is in an active, open conformation and has a high crystallographic resolution of 1.6 Å [ 25 ].

To develop these filters, we proceeded in a similar way as for neuraminidase and docked a small set of 12 co-crystallized CDK2 ligands back into the 1OIT binding site [ 24 ].

Structure of a cyclin-dependent kinase from Giardia lamblia.

(2011) Acta Crystallogr Sect F Struct Biol Cryst Commun 67

PubMed: 21904054 | PubMedCentral: PMC3169406 | DOI: 10.1107/S1744309111018070

A search of the PDB for sequence homology yielded human cyclin-dependent kinase CDK2 (PDB entry  1oit ; Anderson et al. , 2003 ▶ ) as the closest homolog, with 56% sequence identity.

The search model was derived from monomer A of PDB entry 1oit using the CCP 4 (Winn et al. , 2011 ▶ ) program CHAINSAW (Stein, 2008 ▶ ).

A physicochemical descriptor-based scoring scheme for effective and rapid filtering of kinase-like chemical space.

(2012) J Cheminform 4

PubMed: 22316383 | PubMedCentral: PMC3299594 | DOI: 10.1186/1758-2946-4-4

The PDB codes for these proteins are 2FB8 [ 72 ], 2PZY [ 73 ], and 1OIT [ 74 ] respectively.
