Structural comparisons of the C H 2 domain with intact Fc, IgG and Fc receptor complex structures To analyze the conformational features of the isolated C H 2 domain, we compared it with recent crystal structures of human IgG Fc fragments with and without a fucose residue attached to the sugar moieties at Asn297 (Matsumiya et al. , 2007 ▶ ; PDB codes 2dts and 2dtq ), intact IgG b12 (Saphire et al. , 2001 ▶ ; PDB code 1hzh ) and Fc receptor complexes (Sondermann et al. , 2000 ▶ ; Radaev et al. , 2001 ▶ ; PDB codes 1e4k , 1t83 and 1t89 ).

The full-length antibody trajectories were further broken down into two trajectories starting from a homology model based on 1HZH, two starting from homology models based on 1IGY, eight trajectories (... 1HZH based and 4 1IGY based) using structures taken from the ANM calculations (i.e., configurations along the modes calculated using ANM) and six trajectories in 150 mM sodium chloride.

The templates for the homology model were the human IgG1 (1HZH) 17 and murine IgG1 (1IGY) protein crystal structures.

The differences are not significant except for the F ab 1–F ab 2 inter-domain salt bridges from the simulations with starting models built from 1HZH template.

32 The F c structure was generated by removing the F ab domains from the full-length human IgG1 crystal structure (PDB ID 1HZH) up to the upper hinge lysine residue (F c structure generated this way contained the entire intact F c domain and all of middle and lower hinge).

Initial full-length trastuzumab homology models were generated based on two crystal structures available in PDB public database, human IgG1 (PDB ID 1HZH) and mouse IgG1 (PDB ID 1IGY) ( Fig.

In particular, residues in the upper hinge of one heavy chain were missing in the template pdb 1HZH.
